Simply put, follow the source and delete the file it says it either can't find or it is trying to replace

I had the same issue with recently updating, I've been trying to work a way around these message to no avail. However with that error message I found that you can follow that source in your Aki_patches folder and delete that file and it will get rid of the error code. However there will be more files that it is trying to add which you would have to also delete by following those sources as well. It is a long long process. You will have to switch between your Aki_Patches folder and actual EscapeFromTarkov_data Folder as well. However I am not done doing so yet. So there isn't a guarantee that it will work.

Or I could suggest running an integrity check on your live version before you recopy the files. The live game may be missing that file. Which would cause an issue overall.

If you follow the path that it says isn't there, is the actual file missing or currently there? It might have been an issue with copying the eft files over into a new folder. Cause its trying to rewrite the file, if its missing it won't be able to.

Might be an issue with the patcher installation? Have you tried reinstalling that by chance. I had a similar issue when I tried using it. It worked for me
