Figured out my problem. I was overriding the original base folder instead of copying the base folder to a new folder. Seems I have to keep both the original EFT and the modified EFT at least with your SP-AKI.

I updated to the new version of 0.12.10.2.12646 that was released yesterday 6/04. And installed AKI 1.4.4. (released 6/05). For some reason, after I create the user account in the launcher, clicking "START" it automatically says the game isn't installed and to buy the game. I do have the full version of the game and installed the full version from tarkov original launcher.
I have tried repairing/reinstalling the game multiple times with no success. I have also tried patches 1.4.2 to 1.4.4. Any ideas?
